New Doctor Who this August!

I was rewatching The Impossible Astronaut/Day of the Moon two-parter that opened up season six of Doctor Who and there was something I never noticed. 

Rory and River are exploring the tunnels under the warehouse and they are attacked by The Silence, but then the show suddenly cuts to what is happening with the Doctor and Amy.

What happened to Rory and do you think Moffat will bring this back sometime in the last five episodes with Amy and Rory?

Since I’ve yet to go back and watch all of the pre-9th Doctor serials, I’m only counting the 9th Doctor incarnation onward. One from each of the six seasons/series, and multi-part stories will count as one.
